`brain_mask_definition not used in any plan`

I am getting this warning, when passing a brain_mask_definition input to point to a previously-calculated brain mask:

WARNING:AFQ:Parameter brain_mask_definition was not used in any plan. This may be a mistake, please check your parameters.

I wonder if that's causing any issues internally - outputs look properly masked and no otsu mask is computed.

Yes, I am seeing this on master.

I think the warning is incorrect, and it is in fact being used. It's a bug on master. This will be fixed in the SWM PR.
